a bit confused here.

i think the point system goes as follows (correct me if i'm wrong):

system 36:
2 points for eagles, birdies and par
1 point for boogie
0 point for double par and above

stableford:
bogey: 1 point
par: 2 point
birdie: 3 point
eagle: 4 point

whats the difference?

This is based on my understanding.

For each player, assign "handicap reduction points" for each hole as follows:

RESULT POINTS
DOUBLE EAGLE 2
EAGLE 2
BIRDIE 2
PAR 2
BOGEY 1
DOUBLE BOGEY 0
TRIPLE EAGLE 0

For total of each player, subtract the point total for each player from 36.

System 36 is used to calculate your handicap for that day based on what you play. It is one way of assigning a handicap for the day, others include peoria, double peoria, etc

Stableford is a points game based on what the score you shoot relative to Par (adjusted or unadjusted). It is a game format, and is not used to calculate handicap
